I've worked with web and computer security before, and have done several projects dealing with website vulnerabilities including eliminating XSS attacks, filtering data with TCP passthroughs, query sanitation, and more. I would start with browsing through web access logs looking for suspicious entries, the MySQL general query log, and the string sanitization of your website.
