Hi, I have worked on issues like this before. The problem might be generated from one of your themes or the htaccess file. I can help you look into this and correct the error. Since you may be hosting all your websites inside a single shared account, it is very easy for the attacker to move around once he gets access into the home directory. Also there may be an error while viewing your site from Google, it is called a blacklist. Google does this to inform other users assessing your site that they may be viewing an infected or malicious site. If you are registered with Google Webmaster, you would have been duly informed by Google's periodic scans. Your webiste can be cleaned and the malware removed. Also there will be need to detect and block where the attack comes in from. The entire process of finding and cleaning the malware can take between 24-48hours. The next stage willbe to inform Google to do a rescan and delist your website from the blacklist. Like I said, I can help with this and I'll be glad to work on your project. It would be good to know the total number of wordpress websites that you have and how large the entire directory is. Cheers!
