Converting a .mov file to .flv or .swf

I have a short video clip in .mov format which is in two halves. First two dice rolling into view and followed by an alpha cannel which would mask the dice. I need to be able to import the dice into InDesign as a .FLV or .SWF file with a transparent background. The speed needs to be increased too - a simple video edit. I will then be exporting it to .SWF as part of a training presentation. I have Adobe CC but the current versions of the software no longer export to these formats – see [login to view URL] and to be honest I'm not sure how to deal with the alpha mask. A low res version of the movie is attached.
